Strange invisable object in Illustrator

A client asked us for 4 x A5 designs to be printed.
They supplied us with .ai files and linked .pdf 's.
When we printed these designs and box appeared, which was not visable on screen, it produced a darker shade of green in this area. 

To rectify this problem:

Changed the linked .pdf into photoshop file. 
Because I found out when certain photoshop files are exported into .pdf only certain versions (adobe pdf 1.4, 1.5 and 1.6) can be imported into illustrator.

Imported the new photoshop file into illustrator

Traced the image (using "Colour 16" settings and changed the number of colours up to 50)

Expanded the illustrator points and deleted surrounding white spaces

Saved it as a new .ai file ready for importing into InDesign to be lay-up for print

Quark to InDesign convertion limitations

This is the official document produced by Adobe listing the limitations for Quark to Indesign convertion:

You can open QuarkXPress 3.3-4.11 files, including templates and single-language QuarkXPress Passport documents, in Adobe InDesign CS -CS2. You can also open Multi-language QuarkXPress Passport documents in InDesign CS2. You can only open QuarkXPress 5.0 or later files if they're saved as version 4.x.

The table below describes what happens to various features, settings, and elements when you open QuarkXPress files in InDesign. For more information about InDesign features discussed in this document, see InDesign Help.

You may see differences between your original document and the converted document. You can select the desired Text Wrap type in InDesign after conversion. QuarkXPress runarounds assigned to one side of an object wrap around both sides in InDesign.QuarkXPress text does not wrap around objects below text. When you open a QuarkXPress file that contains a text box which is on top of, and within the bounds of, an object, InDesign uses the Ignore Text Wrap option (this is required for InDesign to display the text). InDesign uses the Text Wrap Only Affects Text Beneath option.
Vertical AlignmentYesInDesign converts text that is vertically aligned. As in QuarkXPress, however, InDesign does not apply vertical alignment to text that takes a nonrectangular shape, due to text frame shape, text wrap, or corner effects. In these cases, InDesign applies top alignment.

Objects and Line Styles

Compound PathsYes (limited)Compound paths do not map to InDesign. InDesign creates a simple path in their place. To avoid losing information, release the paths in QuarkXPress (release All Paths, not just Outside), and make them compound in InDesign.
Grouped ObjectsYes (limited)Grouped objects retain their associations on conversion, but they are split if some of the objects are nonprinting.
Stacking OrderYes (limited)Overlapping items that are grouped may appear in a different stack order in InDesign.
Colorized ImagesYes (limited)InDesign supports colorizing only 1-bit and grayscale TIFF images, while QuarkXPress can color several other file formats. When converting documents, InDesign imports the linked file and discards any color or effects added to graphics other than 1-bit and grayscale TIFF images.
Unsupported Graphic File Formats NoInDesign does not support PhotoCD, Paint, and OS/2 bitmaps. If you try to convert a QuarkXPress document with these file types, an alert box appears. These images are ignored on conversion. Image previews can be created if a TIFF preview is present in the image. InDesign may display a proxy image if the display preference is set to Proxy rather than Full Resolution, even though the image was not imported. If you have selected Full Resolution, these images are dimmed.
Missing Graphic LinksYes (limited)InDesign returns a warning if links in a converted QuarkXPress document are missing. Use the Links palette to relink links.
Transformed Graphic LinksYes (limited)When InDesign opens a QuarkXPress document containing EPS or TIFF graphics, and the graphics have clipping paths and have been transformed (for example, scaled, flipped, or rotated), InDesign does not transform the clipping path with the graphics.
Color

Color ManagementNoSince InDesign and QuarkXPress use different color management systems, InDesign ignores this information on conversion.

XTensionsNoThe following XTensions do not interfere with the conversion of QuarkXPress documents, but their mapping depends on how they are used in QuarkXPress:-- QX-Tools by Extensis-- XPert Tools Vol 1 & Vol 2 by ALAP-- ShadowCaster by ALAP-- Xdata by Em Software-- Xtags by Em SoftwareQuarkXPress documents containing objects created by third-party XTensions may not convert. If your document does not convert, check the original and remove any objects that were created by an XTension. Resave the QuarkXPress document and convert it again.

Purpose of this journal

Whilst dealing with an annoying Quark file provided by Vivid]Interactive for a business card I decided to set up a journal to log the little solutions I've found to problems I'll encounter at work, so if I encounter them again I can refer back to past job and see what I did to resolve the issue. Maybe it'll be a futile effort and there will be no point but I'll give it a try.

Also it can buddy up as a learning log and also somewhere to store useful linkx to  help me solve problems quickly.
